We plan to support Ion Torrent data for both assembly and mapping but currently there are no public datasets which would permit us to determine the most effective approach to these data.

However, early indications are that it may be similar to 454 data (frequent indels, homopolymer problems) so it may be that the xBASE pipeline for 454 data will be the most appropriate, however we will not know until we have a dataset to play with.

We also expect Ion Torrent data to be supplied in FASTQ format, a format supported by xBASE-NG. We are not sure what quality score scale will be used at this time.

We expect Ion Torrent to publish test datasets on their community pages soon.

We will update this answer as the situation developers.
